Two instances might be root cause for the problems. I've done some checks myself with two instances but nothing bad happens.
I easy try would be to never allow Elwin to open the same project two times on the same computer.
Until next update when you open second instance of Elwin then double-click another project in the Windows Explorer (to avoid open the latest).

2 instances is the easiest way to repeat a drawing Ive found. If I paste into another project I can modify the objects and then paste back without having to chase popup box's around the the screen..
